If they were using Front Page, it's incredibly EASY to upload stuff right over an entire site (been there, done that), and the way FP does things, it will wipe out a lot of unrelated stuff in the process (like entire directory trees). A non-hacker explanation is that the remote person goofed and uploaded the old pages by accident (and the permissions didn't include you).

I'd change ISPs. They clearly are not taking security and backups seriously enough. Ideally, if a server gioes up in flames, they should be able to pull a tape out and load it onto a different machine with little downtime. You need to keep backups of your site too, but they are getting paid to dish out your data, not just collect the checks.
